Honestly I don't know. But I think it is based after the cartoon series. Its just my opinion. But he is a Jedi Knight in the new series. So it could be based after the cartoon one.

what i meant was,is the cartoon clone wars officially apart of the star wars story?.has Lucas or any other official star wars story teller confirmed it as the official clone wars?.can we now accept the way anakin gets his scar or the way c3po gets his golden casing?.

I think the new animated clone wars is going to over write some and many aspects of the cartoon will be written over.
This new animated series is even writing over pre-existing stuff by writers and comic books, putting what they wrote and tossing it aside, I believe even the new commando books to be written by Karen Travis were canceled because of it. (At least according to her blog)

I thought her absence had to do with the live action series...either way, Adenn's right. They're overwriting a lot of the written stuff, which is sure to make authors mad. Essentially, its considered 'more canon' than what has been written.
In short, George Lucas has stated that the movies and tv series' are canon, and everything that doesn't contradict them can possibly be canon.
